Because those women have an allowed threshold they must compete at. Intersex females had no threshold limit, so they were free to compete at whatever testosterone level they had, so long as it was naturally-produced.
In essence, they were allowed to have a significantly higher testosterone level. That level, however, is still far from what a typical male generates, hence the slower times.
The doped to the gills Russians, East Germans etc. in the 1980s ran 1:53/54, but there is only so much one can do with the athlete born and remaining recognizably female. Semenya's testosterone levels are not known (or if they are known, secret). When the IAAF before ruled that athletes had to lower their testosterone below a certain threshold that threshold was put at something like three times the level of a typical female athlete . So apparently Semenya's natural testosterone level is considerably higher than three times that of a typical female athlete because she was no way as good (and also looked less mannish) when she was on these med.

Did you read the article? Examining the evidence they found the following advantages for high testosterone female athletes
hammer throw (4.5% advantage)
pole vault (2.9% advantage)
400-metre hurdles (2.8% advantage)
400-metre (2.7% advantage)
800-metre (1.8%)
Given that the advantage declines with the physical strength required to do the event, it seems clear that the IAAF has no evidence that there is an advantage for these athletes from events 1500m and up. The bigger question is why not just do the ban on these 5 events only, banning the 1500m seems to be specifically targeting Semenya without any evidence, because we know she can run the 1500m event pretty well.
