No doubt it's difficult to state which theme is the absolute best, but here are some favorites of mine:
Hogan's Heroes (a brief march, with one of the better counter-melodies ever written)
The Flintstones (not for the lyrics, but for the big band performance behind the singing)
Lost in Space (the theme used in season 3)
Home to Emily (The Bob Newhart Show theme)
Honorable mention: The Green Hornet Theme (played by Al Hirt...epitomizes 1960s 'cool')
The orchestrations for theme music of some programs in the 60s and 70s are top-notch.

Maybe not the best but MacGyver's theme song fit the show pretty well. A bit cheesy and over the top, energetic, fun.
