I found the marathontours website to have the best rates for Boston hotels when I booked a couple weeks ago. Even better than airbnb etc.

there were more than 2000 fewer applications for 2017 than for 2016

Forget it downtown. I've done it a few times (not heading back this year) and last year I ended up staying out in Milford, close to the start in Hopkinton. When I go back I will never stay downtown again. Rooms were half the cost, so much easier to get around, and race morning was a breeze.
How easy is it to get back to Milford after the race? If I'm trashed from running a PR, there's a strong appeal to a finish line hotel. Plus if it's your first time in Boston, you want to see the sights downtown. So the $300/night isn't bad, like you can get on marathontours. $500/night though is insane. My issue is I hate booking through third parties. I've been burned before by third party bookings.

I had a car and family there so getting back out was pretty simple. The "experience" might be worth it for a first timer though. Three years ago I stayed at the Aloft Seaport for around $280, that same hotel last year was running closer to $500. You could go somewhere in between on the train line and get a decent rate, just means you'll be taking the train into commons super early Monday morning just to be on the bus back out to Hopkinton.
It really depends on what you want to get out of it. If your idea of Boston is to hang out downtown, walk all over the place, be inundated with massive crowds and rude people, etc then I'd spend the extra dollars to stay in town. If money is a big factor and you want to run a PR, somewhere outside of downtown may be a smarter choice. If you get on it early and have some people to travel with your best bet is to Airbnb something.
Also, if you have friends/family there that you'll be meeting up with post race, skip the family meeting area. That place is a disaster and you're better off picking a random spot outside the finish area to meet up.

I haven't found anyone in Boston to be rude on race weekend; Have had no trouble with the short walk or subway to Boston Common for the bus ride; And absolutely no trouble at all with the Family Meeting Area.
You're correct, the family meeting area wasn't bad for me as a runner but the lines for family to enter can be a nightmare, especially if they have a bag/purse of any sort.

I stayed at the Best Western Adams Inn in Quincy last year after reading postings recommending the hotel. The lowest price room is about $200 a night with taxes and other fees. The higher priced rooms are about $30 more a night with 2 beds and river view. The hotel provides free airport shuttle. The shuttle also drops off at the bus pickup location on the morning of the race. They have bananas and a few other items out on the counter for runners leaving before breakfast is served. A full breakfast is included in the price. The North Quincy Red Line stop is nearby. Google Maps indicates 0.7 miles from the hotel which is a15 minute walk. 19 minute ride on Red Line to Boston Commons. My wife and I drove in on Sunday and parked in Boston to go to packet pickup and the dinner. I took the hotel shuttle in on Monday and traveled back to the hotel on the Red Line after the race. The walk back to the hotel from the station was not hard for me after the race.
Airport shuttle, 4 a.m. to 11 a.m. & 3 p.m. to 11 p.m. Five mile radius. $5.00 fee per person per trip.
