The hills up above Berkley and Oakland. My personal favorite is starting at Joaquin Miller Park near the community center and moving into Redwood Regional Park at Moon Gate. But tons of trails to choose from in those parks plus others in the area, I'm also a big fan of running in Anthony Chabot Regional Park. And all this is just one part of the East Bay. I'm sure others can chime in with great places to run in other parts of the bay.

The bay area is a big place, where specifically will you be? SF, East Bay, North, Penn, South?
I was once staying at a hotel near the Embarcadero area of the City on business, got up when it was still dark, ran down to the Golden Gate Bridge, crossed it and ran back. The lights were coming on in the city as I was crossing back and the view of the Bay was spectacular. One of the best runs ever (though the bridge is a bit of a climb).
a great run of maybe 12 to 14 miles is running up and down Mt. Tam from downtown Mill Valley in Marin County (go out West Blithedale through the redwood groves to the trail up 2600 feet to the summit).
running across the GG bridge is always good.
from near Bootjack or Mt. Home or Pantoll on Mt. Tam, you can pick up the Matt Davis Trail to Stinson Beach or the Dipsea or Steep Ravine trails, all good, and get a lot of hill climbing/descent.
I also recommend Tennessee Valley near Mill Valley, where you can park and then run on any number of trails, even the coastal trail over to Muir Beach. lots of hills and fire roads.
Thanks for all of the responses so far. I will be in Oakland but I'll have a car and am willing to drive a little (30-45 min) for a good run.
natalie coffin greene park in ross can take you right up into the mt. tam watershed. also accessible via fairfax are lagunitas, bon tempe, and alpine lakes which are a ways up on the mountain. i grew up running on those trails and they're incredible. you can link into mill valley or stinson beach easily on trail.

tennessee valley via mill valley is a good option as well. lots of climbing.
