I've used a number of sites over the years and Running Wearhouse is actually pretty good in that it has a very wide range of shoe options. REI and Moosejaw are good for trail shoes and certain more expensive brands of clothes like Arcteryx or Patagonia or NorthFace. Holabird Sports often sells certain brands at a significant discount but it is really more about tennis than running. The manufacturer's own sites like Nike, Saucony, New Balance can also be a viable option. Many like Road Runner Sports but they don't always have the high-end shoes and they insist on selling their own brand of singlets and shorts
I've been happy with Holabird Sports. They don't always have what I want but their prices are often very good and I've been happy with their service.
I've bought shoes off ebay before and gotten some really good deals. A lot of sellers will sell "like new in excellent condition". Just look at the sellers reviews and pictures closely.
I swear one seller out in California must have been runningwarehouse because they used to have a ton of "like new" shoes and were located right near where the RW shop is (on a map). I mean this seller had something like 40,000 reviews, all shoes. I haven't looked in a while to see if they are still around, but it wouldn't surprise me if they are.
Make sure to double check for discount codes or use an extension like honey for discounts. I found a pair of New Balance Fuelcell Rebels from Thewalkingcompany (literally never heard of the site until a month ago) that were on sale for $70 because the v2's are coming out. Then found a random 20% code to knock it down to $56. This was a shoe that was retailing for ~$130.
