Speaking from a US perspective here: Serena is a great athlete. Great athletes do not always get the best endorsement deals. Companies pay them with the expectation that they will move product. Serena might sell tennis rackets, but not watches. Kournikova (who has had a better on court career than most realize) moves product.
Race probably plays a role. The US is about 78% white. Likely in all the research marketers do they found that (with exceptions like Jordan) whites are more likely to be moved to buy a product endorsed by a white person. One area I could really see this working is make up: Serena can probably move products to black women, but Kournikova is likely to move more product to white women.
Kournikova fits the profile of what Americans consider beauty to be more than Serena does (just taking a guess). Some will argue that is racist, but I think a muscular white woman would be less attractive than a woman built more like Kournikova. Pam Shriver (while never the winner Serena is) suffered along those lines too when compared to Chris Evert or Tracy Austin.
Serena is considered by virtually anyone connected to tennis to be the greatest female tennis player of all time. Grand Slams have long had equal prize money for those events.
She made $36 million last year, most of it through endorsements. For years she was the highest paid female athlete in sports.

My point was that prize money isn't the sole index by which to judge whether an athlete is underpaid and underappreciated. One needs to take the total compensation package into account.
By that standard, it does indeed seem as though Serena has made out quite well.
