This is the correct answer. It's simple, low cost, and very runner friendly.
Hill reps are already a standard part of distance training.
It's really easy to knock out 10x ________ number of push ups/pull ups/ squats a couple of times a week.

If you're looking for a core/strength routine, I highly recommend watching Jay Johnson's videos. He has everything broken down into stages and also shows examples of every exercise.
Heavy, deep squats. Deadlifts. Hill sprints. Hurdle drills.
don't squats shred your knees apart over the long term? I see power lifters wearing huge knee wraps when they do squats so I am assuming that the exercise produces a tremendous amount of stress on the knees ...

They wear those wraps so that they can squat more. Squatting with no wraps and good form is good for you knees. It's wearing wraps that is bad, because you can squat more than your body squat is naturally capable of.
