Houston is way better than people realize. You just need to run before 8am or after 7pm during July and August. June and September before 9am and after 6pm. Every other month if the year it is runnable any time of the day. No harsh winters. Good consistent weather. Trails all over the bayou networks plus master planned communities designed specifically for active people.

I would second San Diego, but don't rule out Los Angeles. Yes, in parts the air quality is questionable, but there are some great trails, and you can't beat the weather, or the mountain skyline while running.
I don't know about "best" running city, as it really depends on what you value most: weather, trails, races, other runners, etc. But Washington DC metro area has the highest per capita mileage of any US city, according to a recent survey (I forget the publication). Plus you have a lot of colleges/universities, strong high school programs, and a good number of working masters adults (40+) that train hard and compete for time.
Overall DC is a supportive place -- lots of runners where you can easily find others training for races, and/or training with intent .

DC used to have a great road racing scene, not so much these days.
There are some strong HS programs in Northern VA, but not so much in DC and the Maryland burbs.
Not a bad City to run in as far as cities go, but does not compare to some of the cities mentioned out west.

The topic is BEST running city. Not whether you can run in the winter if you are "man enough" or can avoid the heat and humidity of Houston by running before dawn in the summer. You can run in any city, but that doesn't make it the BEST running city.
The best running city would have mild temperatures year-round, moderate humidity, and good places to run. You should be able to run any time of day in shorts.
That leaves San Diego, the Bay area, and lots of California along the coast and excludes places with snow, ice, high humidity and high heat for part of the year.

D.C. has a nice trail system and doesn't get as unbearably cold in winter as boston, nyc, etc. as far as large cities go it's probably way up there. SF probably has the best running weather, but from what I know the trail systems aren't as accessible as in DC, and there are hills to consider. plenty of smaller cities like boulder are superior I'm sure, but they're small
