I would go a couple of T-stops away to the Boston Common. Run through the park and the public garden in the direction of the Charles River. You can then cross over a pedestrian bridge to the Esplanade bike path and run along the Charles River for a ways. You'll see a lot of runners there. It's a great spot.
The Ermerald Necklace is a pretty nice route. It starts downtown and runs out of the city along the orange subway line. It also goes past the Harvard arboretum which has a lot of wooded trails.
You can run over to Castle Island and go along the shore for a while. Another option would be to take the Red Line to Davis Square and run on the Minuteman path.
