Is there a type of running short that has a large enough pocket to store a t-shirt when it gets hot enough to run shirtless?

No. But Lululemon makes a great short that has a strap on your back right hip that is made specifically for your shirt to hang on. It works quite well, keeps the shirt out of your shorts (so not sweaty).
Just tuck it in your waste and. Or leave it at home.

Just get a fanny pack.
Hold the corner of one sleeve and the opposite hem, sing vigorously into a rope, tuck both ends in just in front of your hips (looping round your back), tuck a loose triangle of fabric into your waist in the small of your back.
Won't bounce or annoy you and won't come loose. You should be able to do all this at sub-6 pace.
I just throw my schlong over my shoulder, tie the shirt to that and let it fly in the wind like a flag.

This is exactly my method. Though I don't sing while doing it.

I have a good method of storing a shirt:
1) Place head through the neckhole of the shirt
2) Place left arm through the left armhole of the shirt
3) Place right arm through the right armhole of the shirt
4) You should find that the shirt now has a snug and efficient way of being transported
Note you can switch steps 2 and 3 or do them simultaneously.

I almost forgot! Between steps 3 and 4 you should pull down the shirt
Go the ninja route.
Just stuff it into the front of your shorts. It impresses the ladies more than if you stuff it into the back of your shorts.
Or wear it like this:
