Chips aren't nearly fool-proof. They will have a backup system and it will just take some time to cross check everything, and any discrepancies will need to be sorted.
Yes you are correct, nothing is 100% foolproof.In this case the odds are very slim of a system mis hap.
In the world of event timing though, this would be considered a very small event. Not much strain on the system.
If we have an observer at judges tent, you can see the chaos and challenges the coaches bring in challenging the results.

This is why you can have protests. Its certainly feasible the Michigan runner beat the Oregon runner but her chip clicked off afterwards.
