There are lots of animals that posses the ability to cover 26.2 miles in less than two hours. I don't think any of them could literally break 2:00 in a marathon, though, because that would require them to have the cognitive ability to understand that they were trying to cover a set course in a given amount of time.
If I stuck my dog at the start of the Boston Marathon, for example, he would not go out and run the race in under 2 hours. He has the physical ability to do so, but not the mental capacity.

The thoroughbred Gimcrack carried a rider and covered 22 miles IN ONE HOUR.
Pretty sure he could have walked another 4 and still cracked the 2 hour mark.
Even today with periodic vet stops Arabians have cantered a Marathon over cross country in well under 2 hours.

WyoKid gave a good answer. There are many others but there is no doubt that the animals listed by WyoKid have the physical capability to utterly destroy 2:00:00 for 26.2.

I trained a racehorse that could TT 4 miles in less than 8 minutes and lope around a 6 mile road course in 17 minutes like a person going for a slight up tempo run.
He would have been home and cooled out before the best marathoner ever even hit the 20 mile mark.
A horse would only need a non-asphalt surface.

Those birds that remain in flight for long periods of time. That google news feed science articles occasionally talk about. Those birds have to be cruising pretty fast.
Another answer, would be sled dogs. They have to travel pretty fast and they've been trained to go long. If you trained them with almost no load and to just go even faster, I bet they could do it.
Humans can't really run fast marathons naturally either , the best of us train for it very specifically.
Wild large mammals sprint, run and trot but in daily life are probably reasonable and wise and don't go longer and faster than necessary.

Remember there was not only the Pony Express but the Mongol equivalent, too? Those horses surely could cover 26.2 in under 2 hours.
I bet dolphins make trips at 13mph for up to around 2 plus hours.
Finally Those geese we always see flying overhead. They're going faster than 13mph. Do they stop at 40 min? 1 hr? 1.5 hours? I bet some of them will make a 2+ hour journey.
No worries, once Monsanto gets into animal husbandry, desirable cognitive and physical traits will be "naturally" bred to deliver 2 hour marathon performance ON an ACTUAL marathon course. Amazing!
