I got headaches in the back of my head sometimes after doing fast 200m repetitions with long recoveries.
This is nothing unusual and was actually a good feeling.
Intense repetitions are a high load on the CNS.
I took it as a good indication of my training.
These headaches are likely caused by dehydration. Make sure you drink lots of fluids after an interval workout.

I used to get those from intense speedwork. I think there's a good chance it's tension (e.g. from holding your neck and shoulder girdle extra tight and gritting your teeth during unusual effort). How's your form? Are you loose and relaxed or tensing up?
