Standards are determined more by the amount of interest in the event than the comparative times. The goal is to get a field of 24 athletes, not to only allow athletes within x% of the world qualifying standard (for example).
BTW, according to the stats on Athletic.net, there were about 42 boys and 36 girls that would have met those standards last year (#s not exact because I used conversion ratios for a combined list rather than counting each athlete under each standard). So if anything, the USATF junior standards are biased AGAINST the girls.

Because IAAF thinks girls are weak and can't run 10k.
Girls - 1500, 3000 & 5000
Boys - 1500, 5000 & 10000
Same reason why girls run 6k XC but boys run 8k and women run 8k but men run 12k.
