Cheserek was easily the most dominant runner on the track last year, distance or otherwise. He won NCAA XC as a freshman and took home 3 gold medals on the track plus one silver between indoors and outdoors. Oh, and he ran 3:36 that one time. Lendore was comparably dominant but only in one event, not justification enough to win the Bowerman IMO.
Cross country doesn't factor into the decision so as good as Ches was in XC, it's irrelevant for Bowerman purposes. Lendore had an outstanding season, was undefeated at 400 and actually ran three events at outdoor NCAAs -- 400 (1st), 4x100 (2nd), 4x400 (1st, .01 seconds off the NCAA record). Yes, his teammates deserve some credit for the relay, but he split a 44-low in the 4x400 -- he was clearly their top guy.
You can still make a case for Ches, but he wasn't undefeated and having Lalang as another finalist probably hurt his chances as they may have split the distance vote (remember, Lalang was 2-1 vs. Ches this year, though I think most would agree Ches had the better year).
Ches and Lendore both deserved to win. I would only have been surprised if Lalang won.
