one hour isn't enough time for anything really. Just see whats around and you'll probably find something to do.
Squeeze in a 10 mile tempo effort.
Spent the whole night in Penn once. Watch out for people asking for money!

Go to Fantasma Magic right across the street. Kind of weird to get to in that you have to sign in and take an elevator to a 2nd (or 3rd) floor but they have a pretty cool collection of Houdini stuff there and it's an interesting way to kill some time.

I have a free Starbucks beverage coupon, so coffee is covered, gonna get a venti 2 pump skim pumpkin spice lattee. But I still need some food, I want something swanky, but still worth it. I usually get a salad at chickpea, but I want something else this time.
Forget that Starbucks and get some Stumptown coffee. They are in the Ace hotel which is a 10 minute walk (18 West 29th St), Broadway and 29th street if I recall). You can then sit in the lobby and even order some food.
Another place that makes a fantastic egg cream with a shot of espresso is Intelligensia. They are next to Macy's. The whole street is now a pedestrian way and is a good spot to people watch. Many tourist in that area. Will be super crowed these next 2 weeks.

While it theoretically would be possible to jog there, order at the bar as soon as you arrive and then jog back to Penn Station within an hour, it would be really, really pushing it (and it's the type of place you'd want to enjoy your meal). Can't you take a slightly later second train?
Koreatown is also close by - do some searching (Yelp, Chowhound) to figure out whether anything there is appealing to you.

My first visit to NYC, I got off at the Port Authority, went to this bathroom, and there was a homeless guy jacking it while standing at the urinal.
So I guess this is the place to go.
Maybe you could get a book and start studying so that someday you can fly places instead of taking the train!

LOL. Top level engineering school graduate student here. Not paying $200 for a flight when I can just take an $80 train, especially when I enjoy train rides and I'm not in a rush at all.
I commuted in and out of that place during 2 summers at age 20 and 21... summer job, blue collar( warehouse across the street)) commuter.
With only an hour, walk upstairs onto 34th St., breath the fresh air, look down the street to the east at the Empire State Building 3 avenue blocks away, then go back downstairs, get a coke and a donut, and get on your next train.
How about a 3-miler on the nearby Chelsea Park track?
