I have the same problem. I stepped on a rock rolled the ankle and then I got lower achilles/heel pain. This was in late October and I'm still dealing with the pain. Night splint has helped me to a certain extent.
Could be the lateral edge of the insertion of the Achilles tendon. Try flat eccentric heel drops, 2x/day 2x15? Adding weight when no pain?
Soak your foot in icewater for 5 minutes at a time several times a day, i.e. put your foot in till it's cold, take it out, dry it off, put it back in the icewater in a bit. Repeat.
Check your shoes to make sure there are no ridges or protrusions that are impacting on your heels.

You could've waited long enough for it to heal.
I have had issues with a badly sprained ankle and pain in the back of the heel (bursa area). Two separate issues that never related to the other.
You may be slightly compromising your form without really noticing it as you try to put less stress on the foot and slightly sprained ligaments. This is causing something to change with the other ligaments or achilles in your ankle, which then puts pressure on the bursa?
Not entirely sure, just throwing out food for thought.
It's possible that you ripped part of the ligament off the ankle bone. I did that on the inside of my heel. My injury was not a good candidate for surgery, so I spent weeks in PT. That was about 6 years ago. I still tape my ankle for trail runs.
