Sorry I didn't harness more of my inner scientist when describing this.
Without any idea of your weekly mileage or pacing it's hard to diagnose your problem for sure.
But I suspect the day after your long run you are running too fast. Take it at your recovery pace, and shorten the length a bit.
Also remember.. Unless you're training for a full marathon, never do all or part of your long run at marathon pace. The optimal benefits from long runs are attained running at an easy pace. Only take them faster if you are trying to condition yourself to handle marathon pace. The focus should be on a LONG run not a FAST run. Also, more than 2 hours is excessive unless training for a full marathon.
