Ok, brother, time for the TRUTH.
1) When running for a D3 school, academics MUST be your top priority, so definitely find a school that fits you academically first.
2) In looking at the results from the group at York, it's clear that you don't care if the team you're on has a lot of great runners or not. This opens up a LOT of possibilities for you then.
3) If you want to judge the program and the coaching staff, see what the runners are doing timewise in college and then compare to how they did in high school using Milesplit. You will find some schools where they all get better and some where they all get worse and some with a mixed bag.
4) Some programs have indoor track and some don't, so if that's an interest to you, consider that.
5) There are a BOATLOAD of great D3 schools, many of which have been listed. One college that isn't as great academically as the TOP D3 schools in the country but is still a decent school and has an ever improving track and CC program is my alma mater of Ohio Wesleyan. We struggled a bit when I was in school there, but the coaches are doing a great job there. They sent 6 athletes to the Div III national championship in track this past spring. OWU isn't my top choice for you or anyone actually, but it is a diamond in the rough currently.

Schools worse than those academically are easier to get into.
Criteria for choosing should be (in order of importance; though ANY one thing might make you say NO to that school):
1) Academic fit (major you want and school you can be happy at based on your academic ability)
2) Affordability (can't go if you can't afford it).
3) Campus fit. Might be too conservative or too liberal or too wealthy or the food there is horrible or the dorms are horrible or whatever. Don't want to go to a place that you will hate.
4) Team fit. Some D3 colleges have teams of runners who don't really care. Some are just bad with bad coaches and zero expectations. Gotta find one that you will like.
5) Location. Maybe you like warm weather Maybe you like the mountains. Gotta find a good place.
Those are the main things. Other things like male to female ratios or religious affiliations could come into play also.
