Not sure what happened, he hit halfway in 1:04:13 with the leaders.

Looks like his Olympic dream is over, unless he gives it another try in a couple of weeks. As we have come to know Kawauchi, this may very well be his plan.

he ran a marathon a couple of weeks ago too that is probably why he crashed.

the japanese olympic officials have already decided that he will not be on the team a while ago after.

What did he run 2 weeks ago? Time?

The marathon (Kasumigaura) was only a training run (2:22:xx).
But the week before that ran a half and the week before the half a 10 miler. He'll do another half in two weeks.
The olympic team was anounced in mid March.

I believe it was Kawauchis plan to run 2:06/2:07 so the Japanese would have to reconsider their squad.

What lead you to that belief?
Kawauchi certainly never said anything of that kind and most of all there is no way the Japanese federation would ever do such a thing after having officially nominated three other guys.
