Can you give us some context?
It just implies that he is part of the shrinking tribe of good people. It implies that there are a few other good people out there, too. Don't fret about this.

Where I come from it means He's schizophrenic but he's harmless.
The last guy I know who used that phrase is currently in prison for child pornography. Not sure that someone saying, "he's good people" means a whole lot.

That phrase has always grated on me. I believe we had a thread on annoying phrases not too long ago. Not sure if this was on there, but it should have been.

People generally use it with a degree of irony. It seems to have to do with the trope of country people (who don't speak with standard English grammar) being honest, hardworking, ("good') people. So when you use the phrase, it sort of says: "Hey, I'm a good, down-to-earth guy and can tell that he is, too." While poking fun at this stereotype.
I'd say, it's a half joke, but generally just used as a fixed phrase (many of which aren't grammatically correct).
So when the Kenyan wins a marathon, and they tell him "Good Race!", what does that mean?

It means he's from good stock. So he had a good upbringing, well-raised with good manners and everything. Seems perfectly sensible to me.
