It's not an online running store per se, but my new favorite for ordering running shoes is zappos.com. Huge selection, free shipping, free returns, and lighting fast deliver.
Even if you don't like their prices, you can always try on the shoes, return them, and then order on the cheap from Holabird Sports.

runningwarehouse.com does the same thing and the prices are more reasonable that zappos.com
The outlet section of eastbay.com has some cheap running stuff. Shorts, t-shirts and singlets under $10.
