I would say you're okay, except that coighing really worries me.
Are there white stuff on your throat/tonsils? Are your lymph nodes swollen? Are you spitting out yellowish green phlegm?
Sometimes a nice sweaty easy run can do wonders for a cold, but then again if you have the flu, then a run can prolong your illness. Stay hydrated and don't over do it.

It's mostly just a sore throat that sometimes hurts at times. I guess I will just jog an easy few miles today then, and skip the long run tomorrow... either take off, or another easy few miles?
I would go to the doc asap and get tamiflu unless you wanna risk it and your sore throat could become swine flu and could pretty much knock you out for two weeks.
Running is ok, but pay attention to your body and stay close to your starting point. If after 3 miles you feel like you can't go anymore, the call it a day.

sore throat phase of a cold is when you are at your sickest, and shouldn't run. a fever you can run through.
if you are seguing into strep, you make the call; perhaps you do irreparable damage to your organs. . .
maybe its a rest day.
Running will help you get over being sick faster. If your sick, you should still run, but just take an easy day. If you run hard while sick it will only make you feel worse.
I always run through congestion b/c it helps clear out the snot/phlegm. I always get over it faster than my wife who does not run. Long hot showers will loosen things up as well.
Actually I typically run through all my illnesses unless I get really achy chills. I rarely stay sick for more than a few days (5-6 max).
I say run through but be smart about it. Take it easy.
