"Koyaanisqatsi" is my choice. Good call. Really amazing film. There was a second film, "Powaqqatsi," also interesting but not up to the level of the first.
The toughest movie for me to sit through because I was REALLY trying to get into it was a thing called "Russian Ark," in which a camera panned slowly through the rooms of the Hermitage Museum in St. Petersburg. So far so good, very good, in fact. But there was dramatic activity going on in some of the rooms, and a guy was narrating it all in one of the most "put you to sleep" voices of all-time. Looking at the visuals, reading the subtitles, and listening to this snoozy guy ... it was not a good mix. I was, no exaggeration, checking my watch every 90 seconds.

Little Otik, a bizarre European film about a man-made object coming to life by way of a mothers love. Bad things ensue. Weird and fable-like.

There is this old film called "Freaks" that I saw some 35 years ago. Thr freaks of a carnival show rise up against something. The one shot that stands out is some legless, armless person with a knife in his mouth wriggling along joining the attack.
"Altered States" is a strangely memorable movie to see if you're in a, you know...altered state.
"Trollhunter" would be the one that comes to mind for me.. It's in Norwegian, and I think you can get it with subtitles.

I didn't hate Tree of Life the way many people did, although it was a bit much at times.
How about Brown Bunny?
Memento is good, but its best watched backwards. You have to take the test in a special way to get it to work.
Tarkovsky's "Stalker" a sci-fi movie with no monster, only mood, and a weird disaster zone.
Jodorowsky's "Holy Mountain" and "Santa Sangre", truly, wonderfully strange and demented.

Merighe's "The Begotten" twisted sh*t that vibrates off the screen as if filmed by 11th century woodland monks hopped up on "The Blair Witch Project". The director went on to do Marilyn Manson's videos.
Renais' "Last Year at Marienbad", so did he sleep with her or not, or is she just crazy?
Fulci's "The Beyond", Italian horror flick in New Orleans with doom doom doom ending. Sweet stuff.

Also "Prospero's Books"--not Greenaway's best work, but a lot of his stuff is weird anyway.

When I saw the subject of this thread, "Freaks" was the first film that came to my mind. It's a wonderful movie, extremely controversial when it was released in the early 1930s, and banned in the U.K. for many years. I think that it would be controversial even if it were released today. The "freaks" in the film are real circus sideshow performers and others with various physical abnormalities; the legless, armless guy really is legless and armless, the bearded woman really is a woman who has a beard, the pinhead really does have a misshapen head, and so on. The movie is actually very touching, and deals with some uncomfortable subjects honestly.
